Research Interests

As a computational biologist I develop mathematical, statistical, and computer methods for analyzing the genomes of humans and other organisms. My coworkers and I have written a number of software packages that have been widely used to make physical and genetic maps, to process and assemble DNA sequencing data, and to identify genes and other biological features in genome sequences. Our current interests center on the problem of identifying the complete "parts list," the set of all proteins encoded in the genome. We are improving computational methods for identifying protein-coding sequences and for predicting cases where more than one protein is encoded by the same gene, and we are systematically testing our predictions in the laboratory. We are also developing improved models of molecular evolution as a route to interpreting the evolutionarily conserved signals in the genome.
